My case has 2 front 120mm fans and 1 top 140mm fan that are controlled by a fan controller built into the case (Cooler Master). I keep them fixed at medium speed. My CPU cooler fan and rear 120mm fan are controlled via BIOS fan curves based on CPU temp. I think these 2 are the most important fans to control the speed of. A lot of motherboards support variable voltage fan speed control too. Minimum speeds are a bit higher than pwm control, but it's way better than having your fans at full speed all the time.
